Here’s a question for you, how the hell did they escape?
the tram was gone, the walkway too the tram was gone, kinda, and there was no other visible way out. how did they manage to get out of Black Mesa?
How do you think they got out?

They just used one of the many emergency exits which are required by law to be in every building of work.
The fire escape route was clearly marked and they had had monthly fire evacuation drills which came in very useful in this situation.
Eli and Kleiner simply went through the exit and up a series of stairs until the reached the evacuation point. A head count was done and they got on the near by bus and went home.
Eli later lost his leg when accidentally scratched it against a rusty nail and contracted septicemia.
Kleiner tamed a giant bullsquid and named her “Hedy”. They rode the beast to the outside of Black Mesa. Then Hedy ate Eli’s leg to survive and Barney had to kill her.
Poor Hedy.
All she ever wanted was tasty bloody human flesh. 
Eli Vance and Kleiner could have follow the Gordon Freeman´s route. And have found the people (security , scientist) which were saved by Freeman at the admin complex. And with a little lucky,after this, have opened the exist door, (This door, is just before you arrive at the elevator, that you use, at the end of the admin complex chapter). Then, they used this situation to escape,from Black Mesa. This is my opinion. XD And sorry a lot for my english. PD : Out of Black Mesa, I think, were the place where G-Man gave Alyx to his father.
then why is it that freeman couldn’t find or use it?
Fixed.
Because he didn’t take the same route out, they just got lucky and had an easy exit, whereas Freeman didn’t
Maybe they escaped in a situation similar, if not identical, to that of Barney’s.
i think they had keys/retina access for the dozens of doors that are locked to freeman…
they could also have escaped like barney and rosenberg did, just like OP said

While Eli and Kleiner asked the nearest security guard where the emergency exit is, Freeman was too shy to speak.
Here’s my theory (based on nothing whatsoever):
The Resonance Cascade happens. Kleiner gets hurt. Gordon returns and Eli waves him through because he’s afraid to move Kleiner. After Gordon leaves, Eli stays with Kleiner. Then the HECU come but do not kill them, taking them “topside for questioning”. Once topside, a security guard finds them and surprise-kills the HECU questioning them.
The security guard, Eli and Kleiner escape and, later, Eli and Kleiner try to enter City 17 but a bullsquid attacks them and Eli loses his leg. Then, later, Gordon shows up about to board a train to Nova Prospekt…

After Gordon left Eli and Kleiner they waited for a long time but he never came back with help. Eli, out of options left for a brief moment to see the severity of the damage. When he came back he saw Kleiner with Lamarr (who was only a babycrab at the time), he was about to kill it when Kleiner stopped him. Kleiner had befriended the headcrab along with the headcrab species as a whole. They proceeded to ride Lamarr’s Gonarch mother out of the facility. At one point they crossed a battle between HECU and Xenian creatures, they fought their way though but Eli lost his leg when a Bullsquid jumped out behind him and ripped it off. After getting medical attention Eli, Kleiner, Baby Lamarr, and Lamarr’s mom rode off into the sunset. During the events of HL2 the Combine captured Lamarr’s Mother for production of headcrabs as weapons.
