I feel that having the Vortigaunts turn evil at this point would feel somewhat arbitrary.
I want G-Man to die in HL3. He was officially labeled an asshole for killing Eli, and he delivered that sample to Black Mesa which caused the resonance cascade and killed all those scientists and eventually led to the Earth being enslaved by the Combine. Though he did send Gordon to destroy the Citadel, that’s probably the only good thing he did to Gordon other than save Alyx.
I think he’s going to die in Ep.3 for some reason.
Gman didn’t kill Eli. An Adviser did. No where does it say the Gman sent the Adviser there.
Gman is responsible for everything. Indirectly that is.
As somebody already said, it’s impossible to speculate with any degree of confidence until after Episode 3. Even then, I doubt anyone will come close to determining the real storyline. Look at the ending of HL. From that, would any of you have thought “I’ll bet the next game takes place twenty years in the future after a previously unheard of alien empire conquers the planet and Gordon is brought in by the G-Man to fight them for reasons unknown”? No.
While guessing about the storyline is completely futile, we can think about some of the mechanics/conventions that may come back, such as stasis. For example, Gordon may wake up from stasis unexpectedly this time. Maybe the G-Man is getting his shit fucked by some new enemy (or the Combine or the Xenians) and , in said shit fucking, the enemy accidentally wakes Gordon up. How about what “revolution” will be featured in HL3? You could argue that HL pioneered scripted events and HL2 added an emphasis on in-game physics. In HL3 it could be some radical new control method, like a webcam being used for interacting with other characters. That’s a shit idea, but the point is something new will be introduced, and at this stage I doubt that Valve even knows what that is.
While Ep3 wraps up the HL2 storyline, there’s no reason for Alyx not to return. Kleiner and Eli returned from HL, although you could argue that they were retconned into HL after HL2. I would say that this was due to the lack of real characters in HL. In HL2, a huge emphasis was placed on these characters, and now that Valve has them introduced they can continue to use them without having to insert new characters into an already existing continuity at the start of HL3.

TL;DR: We don’t know enough to speculate about HL3’s story, but it will probably feature a new revolutionary technology and new takes on series conventions. Since HL2’s story arc is wrapped up, the Combine may not come back for HL3 but there is no reason for the characters not to.
There is one thing we do know. There are no more combine after Episode 3. I thought I posted this before, but I could have elaborated a little bit more. The Combine are the most powerful faction in the Half-Life series. The only logical progression from that I can think of would either to be to introduce a new dominant faction. It would have to be a previously known group in order to prevent it from seeming arbitrary(Gman’s people, humans, vorts).
There was one thing I remember hearing Gabe say some time ago that got me thinking about this. “The overall progression of the three episodes is that the G-Man is losing control of you. In Half-Life he made you; in Half-Life 2, he used you for his own purposes.” All I could think after this is:1. he makes you

Anyway, I agree with Dias in general. Resolving EVERYTHING in episode 3 is a bit ridiculous (World being shit/Combine/G’Man).
The combine story arc of hl2 is pretty far off of the xen story arc of hl1. I assume hl3 (or hl4 depending on how you look at it) will be just as different.
I’m actually starting to think the ending of the series will be more of a compromize than a full resolution though.

I think that at the end of Episode 3 G-man would put you to suspended animation until there is more use of you. It doesn’t want Gordon do die of old age before another alien/combine/whatever attack, and 10, 20, 30 years later wakes you up with another speech. Then yet again we start not knowing what the fuck has happened.
Or we get out of G-mans hands and well, I guess kill it in the end of episode 3, but where do we go after that?
And how exactly does G-man Lose us? I’m pretty sure it would find us if we were on earth. unless you have a Vort with you 24/7, Maybe In episode 3 the Vortigaunts will do to you what G-man did to you in the first Half life put you in stasis. That’s the only way I could see It losing you. But I’m just stupid and not that good with English…

well valve are Known fir there firsts and a gay sub story in a mainstream fps would definatly be a first. pretty dam unlikly tho.
On the whole im against all time travel theorys but it would be intressting to see how the uprising happened after leaving Nova prospekt. Although that would proberly best be seen from barneys view point in a stand alone.
I’m still bewildered about the Purple Vortigaunts that saved you and Alyx from Gman’s grasp at the beginning of Episode 1. They were the same Vortigaunts you saw at the beginning of Half-Life 1, during your crazy teleporting orgy after the Resonance Cascade, at least as I remember. Nonetheless, Gabe said himself that the Purple Vorts are a separate faction away from the Gman, one to “be revealed on a later note”. I’m am nearly certain that these purple guys will have some major effect on Episode 3’s outcome, weather it be good or bad.
Actually, it was explained that they aren’t in any way related to the vorts from that scene in HL1. Also, they’re not a different kind of vort or anything like that.
The purple vorts were just vorts who were in some sort of alternate existance like thingy. Or something. The vorts who heal Alyx turn purple.
