Maybe I’m under the wrong impression, but from what I’ve gathered from Overwiki articles, the “homoerotic” art direction was just part of a discussion Newell and Birdwell had rather early in development and that it was thrown out with Mr. Friendly.
Birdwell’s brother gave him some concept art for Mr. Friendly and some other Geiger-esqe monsters, and Gabe took a shine to 'em.

Though thanks to you, I’ve just notice that the Alien Grunt’s left arm is a big penis, and I can’t unsee it.

Nonetheless if Valve seriously attempted to give the game an air of twisted homo-eroticism, I think they failed considering how many teenage boys play it, or the mods at least, really it’s only there if you look for it, and in my experience, subtlety doesn’t really unsettle teenage boys.

The Gonarch is described by Gabe as one of those “silly ideas” that came out when everyone was tired and sitting around, which I think provides further evidence that homo-eroticism wasn’t a focus far into development.

The intention with disturbing teenage boys wasn’t to prevent them playing it - on the contrary it was to make the game have a stronger impact on them. Look at the film Alien, which is full of subtext about penetration, rape, smothering, parasitism and a horrific form of male birth, all designed to be unsettling in the extreme, but that all contributes to it’s success as a horror film rather than putting people off it.
