Theoretically, you could suppose that Gman was planning on leaving her in the path of imminent doom with the expectation that the Vorts would focus solely on saving her, thus allowing him free reign over how he used Gordon. Not all gambles pay off, Gman knows that, so he simply waited for Alyx to be put in even worse peril and boom, Vorts now ARE distracted enough for Gman to do what he wants.
As for Breen, it’s absolutely certain that the Host Body thing WILL come up. He might end up as some sort of SuperCombine, or SuperStalker, or maybe some sort of horrible humanoid advisor, but he’s definitely going to be back. Not only did they have the whole spiel about the host body at the end of HL2, but they touched back on it at the very beginning of Ep1.
Actually, if people have read the HL2 Raising the Bar book, they pointed out that one of the original designs for Breen had him as only a torso. Ep3 would be the ideal time to bring him back looking like this;
Given Breen’s attitude, I can almost hear him trying to act as if it was totally undeserved and that Gordon was directly and solely responsible for him ending up like that too.

I like your theory. The bit about alyx getting the shaft was really about the lack of a concrete outline at valve when it comes to writing the half life story and the “possibility” of the return of breen. Like magnussen and the casserole, valve makes liberal use of reverse continuity.

It’s both. He dies, but still returns. The combine don’t seem like a race that would let a petty thing like death get in the way of doing what they want.
