Tbh, It depends on whether you think that Opposing Force links in enough. I mean you did see Gordon being taken to the crusher, so maybe it did go off and both Gordon and Adrian were taken into Stasis. Personally, I don’t think the facility is destroyed, I just think there would be very little to do with it in the way of storyline as I doubt there’s anything of great use there anymore. It’s more likely that the Combine have set their sights on the more favourable Aperture Science research company. After all, they have a working portal gun and were the creators of the Borealis. Then again they must be having a hard time as GlaDOS was “the only thing standing between us and them”. Who knows, have to wait and see.
I think you’re wrong about the Combine “setting their sights on the more favourable Aperture Science research company”, I think it was precisely because of Breen’s position as Black Mesa Facility Administrator that gave him the playing cards to even negotiate Earth’s surrender, as it’s pretty clear the Combine have great interest in the Portal technology that they were making headway in (Nova Prospekt Teleporter essentially being stolen from the Vance/Kleiner research).
I think you’re interpretation of GlaDOS’ words is too large in scale (I could be very wrong) but I think those words were meant as more personally between Chell and the Combine (and who knows, perhaps not even the Combine).

Aside from every email to valve asking about what happened to black mesa, (which they always reply that it was nuked) there was dialogue from Eli made fairly late in development (September 2003) that was cut, probably because it was too much needless exposition.
