if you remember in half-life 2 alyx says, that mossman always says that it should have been her in the test chamber that day. And eli says, it should have been her in the test chamber that day but you (gordon)beat her because the ADMINISTRATOR (im guessing g-man) picked you because of your phd (or something like that)

If he hadn’t killed the Nihilanth the rift probably would have stayed open and continued spewing out xen fauna, the nuke in opposing force (confirmed by Marc Laidlaw by the way) probably would have slowed them down but they would have found a way through. Additionally with the Nihilanth alive the vortigaunts would probably still be slaves, though the combine seem to have enslaved a few of them anyway.
