Back on topic: Will security guards be able to pick up health like the rebels in HL2? This could tie into my previous suggestion of handing out ammo. Like the HL2 rebels, this would allow them to be more self-sustaining and more useful, rather than being killed on sight for a glock mag.

Its the half-life glock, notorious for being fully functional underwater. I don’t think they would complain.
If I would choose a glock to use under water, i would use the Glock Feldmesser FM 78.

These really exist. But obviously they look a lot different to the model used in HL1 HD (which uses a 5.56mm NATO standard magazine for 30 rounds, as far as I can identify it).
As for the Glock being able to fire under water: It’s not worth firing it under water, even if it functions well. The bullet goes in a curve and most likely never hits the target, unless you are already in close combat range. In which case, obviously, one can as well use a knife.
I hope that the security guards in Black Mesa will be able to take more damage than the guards in Half Life 1. I got tired of dead Barneys and Glock pistols all over the place.

But I question the practicality of the weapon being a standard issue for an entire unit. Unless they anticpated the abundance of 9mm pistol clips in the facility.
Yeah they exist but you might as well use an MP5 anyways since it’s easier to manuver in tight spaces.
Also you are correct that bullets don’t fly very well in water. Even a .50 cal round will only go about 6 feet I think. I saw some show or something on Youtube about it.

If fired into the water they’ll just shatter, so it’s unlikely that they’d be accurate.

I’m pretty sure the steel core .50 cal rounds that the US military uses doesn’t shatter when hitting water, but I could be mistaken there wasn’t much water out in the sand box to shoot at and test it out on.
