Lemme post my very first theory I had of who I thought the G-man was. (Posted it before):

G-man is an alien from another planet who is trying to free his own planet of the combine rule by using Earth to deafeat the combine.

Evidence:

  1. He delivered the crystal to black Messa that triggered the cascade. Which allowed for the Combine to locate and take over earth, and hence the Combine War.

  2. He assisted Gordon in destroying the citadel (a major loss for the combine).

  3. He appears to let people live who are of “use to him” such as; alyx, gordon and Barney.

  4. Eli seemed suspicious of the G-Man when he gave Black Messa the sample.

  5. He is able to enter peoples minds hence he very well could be an alien.

  6. The Vortignauts are aware of him. It is possible they may have known him before the cascade.

  7. Never has he shown any support for the combine.

The get to borealis and the physics is all crazy on that ship (Because Valve love showing off physics) and Gordan blow up the ship, it causes a phat portal which takes Gordan to the combine home world where he bitch slaps Breen who is inside an Advisor.
Gman is like, “You’re work here is does Gorden Freedmen” that does a crazy backflip and breaks his spine, Gordan is sent into a sleep until the next HL game is made, where the next bidder for his work is a disgruntled employee at a fast food restaraunt on the far end of the universe.
