I’ve always thought that the Combine had to be cloning people or something, because why are they turning you Humans into soldiers if they’re also killing them off.
I’ve always taken “non-mechanical reproductive simulation” to mean they get to rape women on their off time.

And lots of movies have a clear good/bad side, so i guess people find it weird when someone is good and bad.
To me “simulation” seems more literal than that; just generating the sensation of the experience. It’d probably be more efficient than actually using real people, when they could be off doing more productive things like building scanners (trying to approximate the Combine mindset, here).
The motives for the combine aren’t very clear. If they only intended to kill humans off, than 7 hour war would have probably been followed by the end of humanity & not 10-20 years of enslavement. Since there is clearly pockets of resistance fighting against the combine, they coax the humans into fighting themselves off, which means no real casualties on the combine’s part. Although this coupled with the suppression field strikes me as a bit odd.

They are killing them because there is more people than they can control, and because they are trying to capture and enslave the “better” people (ie. more strong and intelligent, and of course those who agree with the Combines philosophy) (“I have done my best to convince our Benefactors that you are the finest the species has to offer.” – Breen on Combine soldiers), while getting rid of those who are less valuable to them. That way, they don’t have to waste resources on those they don’t need, while ensuring they don’t get in their way. The reason why the Citizens are kept alive is because Combine hopes to brainwash them (“Don’t drink the water. They put something in it to make you forget.”) and convince them to be on their side using propaganda (that’s what happened to OP 
).
I thought Combine could have easily crushed the rebellion but they didn’t because they wanted to test Human Combines/ Combine Soldiers/Stalkers etc. I am sure they don’t care if a person agrees with their philosophy or not
I went into the HL section of the boards and was immediately disappointed.

Some of the Overwatch aren’t even augmented, same with the metro police.
