Valve promises '3 big surprises' are coming

Well, they did build two versions of TF2 without telling anyone before settling on the current one. Perhaps that’s what Ep3 is doing. At this point, who knows?

I mean, unless Ep. 3 is just ridiculously fucking huge, that’s really the only explanation I can think of for how long it’s taken. They know the last chapter has to be mind-blowingly-crazy-good to keep the series’ reputation, so I wouldn’t be surprised at all if several builds of the game had been scrapped or nearly scrapped at this point.

You mention TF2, but that’s also essentially what happened with HL1 and 2. That’s just how Valve rolls.

maybe they just make heavy engine upgrades for uber cinematic effects which are required for the heavily awesome epic episode 3

They are making episode 3 in a reversed order, from backwards and when they are at the beginning they have to start over and over again to finish the game, so it’s a never ending story.
Instead of episode3 they are making dota2 and gordon freeman will be the strongest hero in a whole game with his legendary crowbar strike.
