Right at the beginning of “Unforeseen Consequences” there is a pit which is impossible to get out of unless you reload the level. Please see screenshots below for reference.

Had same issue. Reloaded and problem was solved.
You are correct, I just tried it and crouch jumping works. However, this is still a minor flaw as crouch jumping is not introduced until later in that level and a new player would give up.
