You need to go down, not up. There’s a wall in the middle of the silo; try looking on the other side of it.

That’s weird, try restarting the chapter from the New Game menu.

I don’t really know what else to say, since that is not supposed to happen. If you do exactly what you did before and he disappears again, you may want to file a bug report. As it stands, however, his existence is not actually necessary to run the turntable- so long as you can get the train onto it, the game’s logic will make it turn.
As Admiral Sakai said, it’s strange, but the security guard isn’t actually necessary to complete the chapter. So I guess you should be fine.
