Surely Eli DOES carry/help Kleiner out of the facility at some point, hence their appearance in HL2.

However at the point in time in question he specifically states “I’m afraid to move him…” due to his (unspecified) injuries. Presumably at some point later it turns out that Kleiner wasn’t as badly hurt as Eli was worried at first. Anyway, he tells you straight up why he’s staying there and sending you to fetch help, so this whole discussion was pointless.
