What about an ambush in On A Rail? A soldier stands there with his hands up in the air. He screams “don’t shoot” or something. When you try to go near him he and his friends ambush you.

Scientists holding or having weapons nearby, but only in safe areas, and never use them.
It makes sense that a Scientist might pick up a gun for reassurance, but still avoid confrontation at all costs.
Kinda like that Scientist that sends you to Xen, he’s hiding away in a Lab fairly far from the battlezone, but he still has a Shotgun on him, though he never uses it.

I’ve got it!
After being a significant thorn in their side, I want Gordon to be given the option being hired by the HECU as a mercenary, for an amount of money per-kill (aliens/barneys/scientists by commission), shown on the HUD like in Counter-Strike. He would probably find the commander willing to make that offer within the chapter On A Rail. If you accept, security guards would be hostile while marines become friendly; their locations in-game should be inverted at a rate of two grunts per barney, and scripted scientists would be acting at gun-point; non-scripted scientists will cower may be shot on sight. Aliens should be doubled, too, and as a perk those experimental weapons should be given to Gordon early on; it’d balance out since the ammo for them only shows up in later chapters.
At gunpoint, interestingly, I think the scientists should try to stay a certain distance in front of the player. When you turn your aim, that’s you gesturing “Get over there!”; and it’s understood that they can’t get too close to attack you, and if they go too far you’ll shoot them. Piloting them around is how you’d get them to where their scripted actions are.
It’s an interesting idea, but gesture based commands are difficult to translate to the PC. I’d go with the “c” send and recall feature to let a squad of Marines follow you, and have the player use the movement keys to push into the scientist, in the manner of shoving the barrel of a gun into their neck forcing them to move forward.
